Is there a way to turn the feature off that adds the Alternative Mailbox entries in the autodiscover xml response. I know what it does, how it works, but need to turn the feature off completely.

At the moment no. The only way to stop it is to remove the Full Mailbox Permission. The only way that might work is to assign Receive As permission through ADUC on the Security tab.
